Yeah, sorry to say but u aren't going to find the programs that they use to make their episodes for free.. or even cheap. To set you on the right track - Adobe Premiere Pro for video editing and as for titles like how they do the intro sequence for Pixel Perfect... I have no idea.

I'm am pretty sure they use Final Cut Pro for most of the shows. As for the 3D effects there is a topic somewhere here where the creator says exactly what he used for the Diggnation intro. Moral of the story is that the more money you spend on tools, generally the better the final products. There are several free tools but they not nearly as good as Final Cut Pro or Premiere Pro.

I've been doing video work for some time, there's ways to do it for cheap, actually, you can go uber mcguiver and only need to buy a camera, but ultimately garbage in > garbage out. Doesn't matter what you edit on or filming techniques you use unless you film it on a decent camera.
You're probably going to want a 3ccd camera at least to get broken quality picture.
For filming, you're going to need a stablization technique if you can't rest it on something stationary. Years ago I took a 2 ft 2x4 and put handle bars on either end and a camera mount in the middle. it wasn't pretty but it worked okay.
The most important thing is filming, scripting, and editing technique. Rule of thirds, color balance, the gravity of images, motion vectors, index vectors, 5 second rule (not the one about dropped food), and how to be an effective and engaging speaker are all things you should know about before you do anything. I would include storyboarding and scripting, but i'm skeptical how much kevin and DD storyboarded as apposed to "lets shoot that xbox stuff today".
editing... get a mac. iMovie is probably the best free solution you're gonna get. it's guick and easy. there's also several open source editors out there that are decent. find them on source forge.
When youre done convert using soemthing like ffmpeg
sorry for the uber post. hope that helps
