Apple TV and video iPod

I recently got an Apple TV. I used hand break and it has a preset for apple tv but the video won't sync with my ipod. I really don't want to have 2 copy's of every movie so if anyone knows of a better program (for free) or if there is a setting that will work for the apple tv and the ipod. Thanks.

I'm not positive but change the encoder type to (h.264 iPod) in the AppleTV preset, i think that should fix it. If not then it's the bit rate limit on the iPod.
